Is there a way to position the background image (image of the real track)
just underneath the BTB-track. The distance make alignment of ex. curbs etc. to be difficult. It would be more precise if the background was very close to the track.

You could move the whole track down.
In one of the side views, highlight every node on the track, hold shift + Y and drag it down.

What effect does it have that the hight is altered when the track is exported to Rafctor?

You could also just paint the background image onto your terrain without having to lower or raise your track.
